now that you mentioned more, and that you mentioned that you are using vmware,
presuming that your sata drive runs with the apropriate modules (this
depends on the chipset type you have on your mobo and your distros
readiness for such), vmware can consume your resources hence
congesting your desktop. to work with vmware,
make sure that first of all you have sufficient amount of ram, and
specify your virtual machine if possible not to use swap, i dont
remember whether vmware server has "advanced memory swap handling" as
in workstation but you might find the option as whether the virtual
machines allocated ram is dedicated or then again swaps. if it swaps
you are going to experience degredation in latency. i wouldnt
recommend using desktops on vmware server, instead use the player or
workstation version otherwise just throw it to the background in init
3 mode and ssh to it.
there can be several aspects affecting your setup, i doubt that your
disk drive is failing you, but you could double check that you have
the best suitable drivers that work 100% with your chipsets. at least
you can cover that side of the issue.
